Considering that Yamaha may deny warranty on retuned bikes im thinking about buying a replacement ecu and sending it out to be flashed. Then if i ever need warranty work i can just swap back in the org ECU. Looks like they can be had for about $340 but i see 2 part numbers.

One says for U49(BEB-8591A-30-00 ) and one says for CAL(BEB-8591A-40-00 ), guessing its California emissions specific one? Can anyone confirm the difference?

Pull your passenger seat off and pull back on the rubber on your ECU and the part # is there.

regarding your actual question, you'd also have to swap back the exhaust and/or intake/air filter

Would that work or when they plug the bike in they could see that the ecu was unplugged at one point and then plugged back in at a later date?

I don't think you'd get a definitive answer on this. A disconnect might be logged in the ECU. Figure a battery drain might be similar to an unplug.
